Train-loving Hayato Hayasugi discovers that his father works for the Shinkansen Ultra Evolution Institute, a secret organization defending Japan from mysterious giant enemies. Even more surprising, Hayato's unusually high compatibility makes him capable of piloting the E5 Hayabusa Shinkalion, a bullet train that transforms into a robot.

Joined by other children chosen to operate different Shinkalion units, Hayato rushes from railway life into battles against the forces linked to the Black Shinkansen. To protect Japan's railways and cities, the young drivers must learn to trust one another as quickly as their machines can transform.
