Humanity's new age of peace collapses in 2079 when a gigantic red humanoid object descends during the completion of the world's first orbital elevator. Resistance fails, the elevator is seized, and hostile flying entities known as Vacants begin emerging from the occupied structure, dragging humanity into a war that lasts for decades.

By the summer of 2099, new humanoid fighters called Sevenths have pushed the enemy back toward the elevator. From the Yashima military base, Miku pilots the black F/SX-02 Tenra into the blue sky, carrying Liza with her in an unusual form: the machine's computer preserves the mind and personality of the girl from whom Miku was once separated. Every flight therefore serves two purposes, defending humanity and keeping Miku beside the person she refuses to lose again.
